Simple, Kyle Reese going back to 1984 the first time created a new time-line. We don't know who John Connors father actually is. Just like we don't know who originally invented Skynet, since the original T-800 that was sent back to 1984 was the inspiration for Skynet (think about T2, when homeboy had the arm and cpu locked up, saying that technology helped create their company that would eventually create Skynet)

Obviously, Kyle Reese isn't John Connor's original father, but he became Johns father by taking his original father's place. The events of the first Terminator led Sara Connor away from Johns original father and onto a path where Kyle Reese is Johns father. Kyle Reese inadvertently creates a time paradox where John simply cannot exist, and the universe fixes it by creating a brand new time-line of events and completely erasing the original.

@JokerKing Kyle Reese was always John Conner's father. In the first movie, it's John that sends Kyle back. Kyle fell in love with Sarah from the stories John told him about her and a picture of her that he had. It's why he volunteered to go. Kyle saved Sarah, they conceived John and then Kyle died. At the end of the movie, she has her picture taken. She gives this picture to John, who in turn gives it to Kyle. Its the same picture from the beginning of Genisys... That part of the story didn't change...

JohnBot himself was the inspiration for Skynet... He'd been there for four years working on Genisys before Kyle and Sarah showed up. Sarah and Pops destroyed the 1984 T-800 so the Terminator tech didn't get discovered by Cyberdyne or worked on by Miles Dyson, but his son worked with JohnBot to create Genisys/Skynet.

Skynet knew they would lose that battle because they've always lost that battle because they've done it over and over again. This time, they replaced one of John's lieutenants with a Terminator whose mission was to turn John when the battle was over and after they used their one shot with the time-sphere. It used nanobots to create JohnBot. Kyle disrupted the time-sphere trying to get to John which caused the shift in the timeline.

Hell, Skynet probably ran algorithms to create Judgment Day in 1997, found they couldn't win in 97, but found an exact course of events that would create a situation in which they'd have another chance, where Sarah Connor would have been long dead from cancer, and John Conner would probably have been locked up somewhere for being crazy talking about a killer robot apocalypse that never happened. They sent JohnBot to take the real John's place and used him to create Skynet.

The main question is... Who sent Pops back and why? It would have had to have been Skynet... It placed Pops there to guide Sarah and to ensure that Kyle and Sarah didn't get together that 1st night by making sure they would make the jump from 1984 to 2017 ensuring that John Conner as we knew him and in the role we knew him in could no longer exist... JohnBot was the paradox, because once they made the jump, John Connor should have been erased...

The sequels should be interesting...
